Made Treatement identifiers unique by prepending with the BioMaterial name.

Prepended BioMaterial name to Treatment identifier to make each Treatment identifier unique in the class. Also redirected the dangling reference to a BioSource that didn't exist do one that does. (The BioSource was in fact pointing to a BioSample, so there may have been other ways to make a change which would have been better. Not sure.)

The generator wasn't working with newer versions of Xerces. So I recoded the invocation of the DOM parser using the new JAXP factory methods. This should allow us to work with all future versions of Xerces.

The set method for list attributes no longer tries to do an addAll. The "expected" behaviour for a set method is to actually set the reference rather than copy the data.
